Small GTPase involved in protein trafficking between different compartments (PubMed:8253837). Modulates vesicle budding and uncoating within the Golgi complex (PubMed:8253837). In its GTP-bound form, triggers the recruitment of coatomer proteins to the Golgi membrane (PubMed:8253837). The hydrolysis of ARF1-bound GTP, which is mediated by ARFGAPs proteins, is required for dissociation of coat proteins from Golgi membranes and vesicles (PubMed:8253837). The GTP-bound form interacts with PICK1 to limit PICK1-mediated inhibition of Arp2/3 complex activity; the function is linked to AMPA receptor (AMPAR) trafficking, regulation of synaptic plasticity of excitatory synapses and spine shrinkage during long-term depression (LTD) (By similarity). Plays a key role in the regulation of intestinal stem cells and gut microbiota, and is essential for maintaining intestinal homeostasis (By similarity). Plays also a critical role in mast cell expansion but not in mast cell maturation by facilitating optimal mTORC1 activation (By similarity). (Microbial infection) Functions as an allosteric activator of the cholera toxin catalytic subunit, an ADP-ribosyltransferase.

PISAD: De novo peptide design for target protein with iterative stochastic searching algorithm and docking assessment

Rapid identification of peptides that bind specifically to a target protein is essential for disease diagnostics and drug development. However, de novo design of peptides without any prior structural knowledge remains a long-standing challenge. Herein, we present Peptide Iterative design with Stochastic Algorithm and Docking (PISAD), a de novo peptide design method, which combines an iterative stochastic searching algorithm with docking assessment. The searching algorithm simulates the evolution of peptide sequences by introducing mutations and crossovers iteratively. After every round of evolution, the peptide sequences undergo docking assessments with the target protein based on the structural prediction of AlphaFold2. We demonstrated PISAD's efficacy by designing peptides targeting four proteins, namely ARF6, ARF1, TGF-β1, and IL-6. For each target, PISAD managed to output peptides with ideal binding affinity within only four iterations of evolutions, and no more than 1250 sequences were assessed. Particularly, the best-performing peptide achieved a K_D value of 3.4 nM with ARF6, which has been further experimentally validated. These results demonstrate the efficiency and accuracy of PISAD, which may serve as a universal tool for rapid de novo design of peptides targeting specific proteins.

Arf1 and ARFGEF2/Sec71 control neuroblast polarity by anchoring nonmuscle myosin II

Neural stem cells (NSCs) can self-renew and undergo differentiation via asymmetric division. Dysregulation in the balance between self-renewal and differentiation can lead to tumor formation or neurodevelopmental disorders. However, the regulation of phosphatidylinositol transfer protein (PITP)-dependent PI(4)P pools and myosin localization during asymmetric division in dividing cells is not well established. Here, we show that the Golgi proteins Arf1 and ARFGEF2/Sec71 control asymmetric division of Drosophila NSCs by facilitating the localization of myosin II regulatory light chain, Sqh, to the NSC cortex. Arf1 can physically associate with Sqh and Vibrator, a type I PITP that stimulates phospholipid PI4K activity for PI(4)P production. Further, Arf1 and Sec71 facilitate PI(4)P localization to the cell cortex of neuroblasts. Our data provide evidence that the Golgi proteins Arf1 and its GEF Sec71 facilitate neuroblast polarity through phospholipid-dependent nonmuscle myosin II cortical localization.

Accumulation of Damaging Lipids in the Arf1‐Ablated Neurons Promotes Neurodegeneration through Releasing mtDNA and Activating Inflammatory Pathways in Microglia

AbstractLipid metabolism disorders in both neurons and glial cells have been found in neurodegenerative (ND) patients and animal models. However, the pathological connection between lipid droplets and NDs remains poorly understood. The recent work has highlighted the utility of a neuron‐specific Arf1‐knockout mouse model and corresponding cells for elucidating the nexus between lipid metabolism disorders and amyotrophic lateral sclerosis (ALS) and multiple sclerosis (MS). In this study, it is found that Arf1 deficiency first induced surplus fatty acid synthesis through the AKT‐mTORC1‐SREBP1‐FASN axis, which further triggered endoplasmic reticulum (ER)‐mitochondrial stress cascade via calcium flux. The organelle stress cascade further caused mitochondrial DNA (mtDNA) to be released into cytoplasm. Concurrently, the FASN‐driven fatty acid synthesis in the Arf1‐deficient neurons might also induce accumulation of sphingolipids in lysosomes that caused dysfunction of autophagy and lysosomes, which further promoted lysosomal stress and mitochondria‐derived extracellular vesicles (MDEVs) release. The released MDEVs carried mtDNA into microglia to activate the inflammatory pathways and neurodegeneration. The studies on neuronal lipid droplets (LDs) and recent studies of microglial LDs suggest a unified pathological function of LDs in NDs: activating the inflammatory pathways in microglia. This finding potentially provides new therapeutic strategies for NDs.

Cell Metab | 李珂团队合作揭示脂肪细胞谷胱甘肽在肥胖乳腺癌进展中的关键作用

引言肥胖是多种癌症类型的一个主要的诱因【1】。在与肥胖相关的女性癌症中，乳腺癌是导致死亡的主要原因【2-4】。既往研究表明，肥胖能够诱导乳腺肿瘤微环境（TME）的代谢改变和以脂肪为主的局部修饰从而促进癌症进展【5】。然而肥胖诱导的肿瘤微环境代谢物对乳腺癌生长和转移的影响尚不清楚，因此探究肥胖与乳腺癌之间的串扰因素及机制对改善肥胖乳腺癌患者的治疗效果至关重要。 2024年10月22日，中国医学科学院&北京协和医学院医药生物技术研究所李珂团队及李卓荣团队在Cell Metabolism杂志上发表题为Adipocyte-Derived Glutathione Promotes Obesity-Related Breast Cancer by Regulating the SCARB2-ARF1-mTORC1 Complex的研究论文【6】。李珂团队长期致力于乳腺癌发生发展的分子机制探究。先前研究成果表明，FGD5通过维持肿瘤起始细胞样性状促进基底样乳腺癌发生和发展【7】。本研究发现高脂饮食（HFD）诱导脂肪细胞谷胱甘肽（GSH）分泌增多，GSH通过经典摄入转运体进入肿瘤细胞，通过溶酶体膜表面的溶酶体膜蛋白2（SCARB2）活化mTORC1信号通路，促进肥胖相关乳腺癌的进展。作者首先建立了饮食诱导肥胖（DIO）的小鼠模型研究肥胖对乳腺癌进展的影响。相较于正常膳食组（NCD），HFD组小鼠表现出更快的肿瘤生长速度，且瘤体积更大，肺部转移更为严重。于是，作者检测了NCD和HFD组小鼠的肿瘤微环境（TME）代谢产物，从中筛选出了十个差异最为显著的代谢物，并通过体外和体内实验确定了代谢物中GSH的促肿瘤作用。有趣的是，作者发现，抑制肿瘤细胞内部的GSH生成对于肥胖相关乳腺癌的进展没有显著影响，这提示肿瘤微环境中的GSH可能是肥胖促乳腺癌进展的主要因素。为了阐明GSH的来源，作者对小鼠肿瘤组织进行了多重免疫荧光染色，发现GSH在HFD小鼠肿瘤组织的脂肪细胞（脂联素阳性）中有较强的聚集。此外，作者观察到肥胖乳腺癌患者的脂肪细胞而不是肿瘤细胞表现出比非肥胖患者更高水平的谷氨酸半胱氨酸连接酶（GCLC），表明肥胖患者脂肪细胞中GSH合成的能力增强。此外，与非肥胖患者相比，肥胖乳腺癌患者的脂肪细胞和肿瘤细胞显示出更高水平的GSH。随后作者利用sgRNA敲低前脂肪细胞（3T3-L1）中GCLC的内源性表达，用以上脂肪细胞的培养上清培养乳腺癌细胞，发现脂肪细胞分泌物能够促进乳腺癌细胞的增殖和侵袭，而GCLC缺失组促乳腺癌增殖和侵袭的能力减弱。最终，作者建立了脂肪细胞特异性缺失GCLC的转基因小鼠模型，发现脂肪细胞GSH合成能力受损阻碍HFD的促乳腺癌进展作用。据此作者推测脂肪细胞在肿瘤微环境中分泌的GSH是肥胖促进相关乳腺癌进展的关键因素。随后，作者关注GSH促进乳腺癌进展的机制，发现GSH能够进入肿瘤细胞，并定位于溶酶体表面。基于质谱法（MS）的蛋白质组学分析、RNA-seq分析和生化分析，作者发现GSH与溶酶体膜表面蛋白SCARB2结合进而激活mTORC1信号通路。并探索了GSH诱导mTOR的激活机制，发现GSH干扰SCARB2蛋白的N末端与C末端相互作用，促使SCARB2的N端暴露从而与GTP酶ARF1结合，促进了ARF1和mLST8的相互作用以募集mTORC1溶酶体定位，从而活化mTORC1信号通路。模式图（Credit: Cell Metabolism）综上所述，HFD导致脂肪细胞GSH分泌增多，外源性GSH进入肿瘤细胞后，与溶酶体膜表面SCARB2结合，并通过SCARB2-ARF1复合物激活mTORC1信号通路，从而促进肥胖相关乳腺癌的进展。该研究揭示了脂肪细胞来源的GSH在肥胖加速乳腺癌进展中的作用；阐明了GSH介导mTORC1活化的全新形式；并首次提出SCARB2作为GSH的新型传感器在调节mTORC1信号通路的作用。这些发现强调了靶向GSH/SCARB2/ARF1/mTOR轴能够为肥胖乳腺癌患者的有效治疗提供潜在策略。参考文献 1. Nat Cell Biol | 何康敏团队揭示新的囊泡循环机制

引言内吞（endocytosis）是将细胞外的营养物质、细胞膜受体、脂类等通过细胞膜运输进入细胞的囊泡运输过程，大部分物质在内吞后会被运送到早期内体（early endosome）进行分选。约70-80%的内吞后的膜蛋白如受体、通道蛋白和转运蛋白等，会通过循环途径（recycling）再次回到细胞膜。内吞和循环对细胞的生存、稳态和环境交流等至关重要，内吞和循环的紊乱与癌症和神经退行性疾病等多种人类疾病密切相关。哺乳动物细胞可通过不同途径实现受体等的循环，包括广泛研究的“快速”和“慢速”循环途径。“快速”循环途径主要由小GTP酶Rab4或Rab35调控，可将内吞后的货物从早期内吞体直接运输回细胞膜；“慢速”循环途径则主要由Rab11调控，从近核的早期循环体（early recycling compartment, ERC）或循环内体（recycling endosome）回收货物。然而，目前对于上千种不同的膜蛋白如何正确且高效地循环回细胞膜的途径及相关机制仍然知之甚少，是否存在独立于经典的“快速”和“慢速”途径之外的的循环方式仍待探索。 2024年9月19日，中国科学院遗传与发育生物学研究所的何康敏团队在Nature Cell Biology杂志在线发表了题为Clathrin-associated carriers enable recycling through a kiss-and-run mechanism研究论文。该研究报道了一条新的快速囊泡循环途径，并将其命名为CARP（clathrin-associated fast endosomal recycling pathway）。在先前合作发表于Nature杂志的研究工作中（Nature 2017;552(7685):410-414），基于耦合探测原理（coincidence detection），开发了一系列clathrin包被内吞囊泡特异的磷酸肌醇脂质分子探针。其中PI(4,5)P2特异的耦合探测探针，含有可同时弱结合PI(4,5)P2的脂质结合结构域以及弱结合clathrin的蛋白结构域，该探针可被特异招募至同时存在clathrin和PI(4,5)P2的囊泡结构上。在将该探针表达至基因编辑同时荧光标记clathrin及其衔接蛋白AP2的细胞中，利用三色全内反射荧光显微镜（TIRFM）对细胞膜进行成像时，该团队发现除了clathrin和AP2同时双阳性的内吞囊泡，还存在一类在细胞膜上短暂停留的clathrin阳性而AP2阴性的囊泡，其能够快速招募PI(4,5)P2特异的耦合探测探针。进一步，通过晶格光片显微镜三维成像和掠入射结构光照明显微镜（GI-SIM）的超分辨成像等多种成像方式，证实了clathrin阳性AP2阴性的囊泡是来自于细胞内的囊泡结构，其能够与细胞膜发生短暂（~5-60 s）互作并再次回到细胞内，其独特的动力学与经典的内吞囊泡和循环囊泡均不同，该团队将其命名为CARP囊泡。通过基因编辑和单分子成像等方法，该团队发现细胞内的CARP囊泡高度富含另外一种clathrin的衔接分子AP1，并通过胞吐的标志物和光电联合成像等，证明了clathrin/AP1阳性的CARP囊泡以“kiss-and-run”的方式，与细胞膜发生半融合。为了解析CARP囊泡的组成、来源、功能和调控机制，该团队利用clathrin特异的PI(4,5)P2耦合探测探针，建立了基于TIRFM的活细胞成像筛选和图像分析体系。通过对文献报道的参与囊泡运输的近两百种蛋白的时空动态进行分析，发现了一系列与CARP囊泡相关的蛋白分子，包括Arf1、Rab1、Rab11、exocyst组分、VAMP2等SNARE蛋白、dynamin等，这些蛋白在CARP囊泡与细胞膜融合前、融合中、剪切后等不同阶段招募。通过进一步的实验，证明了这些不同的蛋白在CARP囊泡的生成、运输或融合等不同阶段起着重要的调控作用。通过活细胞成像和超分辨成像等方法，该团队进一步发现CARP囊泡生成于早期内体。有趣的是，CARP囊泡的组分与VPS35等经典的retromer组分在早期内体上定位于不同的区域，敲除和敲降retromer、retriever等retrieval复合物的核心组分，并不影响CARP囊泡的生成，提示CARP囊泡以独立于retrieval复合物的方式生成于早期内体。在功能上，通过追踪配体激活的GPCR家族β2-肾上腺素能受体以及RTK家族表皮生长因子的内吞以及随后的循环过程，发现这些受体可在内吞两三分钟后即通过CARP途径回到细胞膜。此外，CARP囊泡也能够介导转铁蛋白受体等受体的持续性循环。模式图（Credit: Nature Cell Biology）综上所述，借助于耦合探测脂质探针、基因编辑、多种成像技术和图像定量分析等，何康敏团队发现的CARP循环途径，其生成方式、与细胞膜的融合方式、功能以及关键调控因子等与经典的循环途径有所不同，可能是一种新的循环方式（下图）。该途径的发现，丰富了对于内吞循环的方式和机制的认知，也揭示了clathrin在介导内吞之外也介导循环的新功能。参考文献 https://www.nature.com/articles/s41556-024-01499-4 责编|探索君排版|探索君文章来源|“BioArt” End 往期精选围观一文读透细胞死亡(Cell Death) | 24年Cell重磅综述（长文收藏版）热文 Cell | 是什么决定了细胞的大小？热文 Nature | 2024年值得关注的七项技术热文 Nature | 自身免疫性疾病能被治愈吗？科学家们终于看到了希望热文 CRISPR技术进化史 | 24年Cell综述

引言线粒体作为真核生物维持能量与代谢稳态的关键细胞器，参与和影响多种疾病的病理生理过程【1】。在众多线粒体参与的事件中，细胞间的线粒体传递可以维持受体细胞的有氧呼吸和能量供给【2】，随着研究的深入，关于细胞间线粒体转移如何调节健康和疾病中各种器官系统的生理和功能机制逐渐被阐释，靶向线粒体转移的干预手段应用于人类疾病的治疗也展现出了无限的应用潜力【3】。在中枢神经系统中，星形胶质细胞-神经元细胞间的线粒体传递同样具有极为重要的作用【4,5】。 2024年6月20日，西南医科大学附属医院江涌教授、四川大学华西医院李涛教授和中国科学技术大学曹洋教授联合在Cell Metabolism上发表了题为Astrocytic LRP1 enables mitochondria transfer to neurons and mitigates brain ischemic stroke by suppressing ARF1 lactylation 的文章。文章系统解析了低密度脂蛋白相关受体蛋白1（LRP1）对星形胶质细胞线粒体转运的重要调控作用，首次揭示了LRP1通过调节细胞代谢影响ARF1乳酸化修饰，进而调控星形胶质细胞-神经元细胞间线粒体转移的作用机制。作者首先通过高速离心收集星形胶质细胞培养基中的沉淀，运用电镜、流式细胞术、激光共聚焦显微镜和Seahorse分析等技术手段，证实星形胶质细胞培养基中存在功能完整的线粒体，这一结果与既往文献一致【4】。随后，作者借助慢病毒转染构建了LRP1敲减的星形胶质细胞原代细胞和细胞系，证实LRP1缺失后培养基中的线粒体数量明显减少，但其功能并未受到显著影响。氧-糖剥夺（OGD）实验进一步证实，LRP1介导的线粒体外排在星形胶质细胞保护神经元免受损伤过程中发挥重要作用。关于线粒体外排的机制，既往文献报道了CD38环化酶参与星形胶质细胞的线粒体外排，但作者发现LRP1的缺失并不影响CD38的表达量和活性，说明LRP1调控星形胶质细胞线粒体外排的过程可能存在非CD38依赖的新机制。 LRP1是低密度脂蛋白受体家族的重要功能组成部分，在星形胶质细胞、神经元细胞、小胶质细胞和少突胶质前体细胞中均有表达，参与调控中枢神经系统的代谢稳态【6,7】。为了明确LRP1对星形胶质细胞代谢的影响，作者通过代谢组学联合13C同位素标记的方式证实，LRP1参与调控星形胶质细胞的葡萄糖摄取进而影响乳酸的生成。接着作者通过小分子抑制剂和基因干预等，证实了LRP1调控的乳酸代谢影响星形胶质细胞的线粒体外排过程。有趣的是，作者发现给予星形胶质细胞急性乳酸暴露后，同样出现了乳酸浓度依赖性的线粒体外排减少，这提示星形胶质细胞内乳酸水平的变化可能通过影响某种胞质蛋白的功能来调控线粒体外排。乳酸化修饰是一种乳酸浓度依赖性的新型蛋白修饰，在2019年首次被证实和报道【8】。作者基于LRP1对乳酸代谢的调控及其在线粒体外排中的作用，通过4D蛋白质组学及乳酸化修饰组学鉴定出LRP1敲减后136个蛋白和163个位点的乳酸化修饰存在显著差异，通过GO和语义相关性分析发现ARF1 第73号位的赖氨酸发生了明显的乳酸化修饰（ARF1 Kla73）并可能发挥了重要的作用。随即作者通过免疫共沉淀和乳酸化修饰点抗体证实ARF1 Kla73在LRP1缺失后发生了显著改变，并进一步通过点突变的干预方式明确ARF1 K73的乳酸化修饰参与调控了星形胶质细胞线粒体外排。接下来作者在动物体内进行了验证。首先通过眶后静脉窦注射靶向星形胶质细胞的AAV，干预LRP1的表达并过表达ARF1乳酸化修饰突变体，发现敲减LRP1或促进ARF1乳酸化修饰可引起脑脊液中星形胶质细胞来源的线粒体数量下降。进一步的免疫荧光和双光子扫描也证实了神经元中星形胶质细胞来源的线粒体明显减少。随后，作者通过大脑中动脉栓塞（MCAO）建立脑缺血模型，通过7.0T 磁共振、行为学评估和共聚焦显微镜证实了LRP1-ARF1 Kla73轴在调控星形胶质细胞线粒体转运中的重要作用。最后，作者通过临床样本进一步验证了其研究发现。综上，文章发现LRP1通过减少星形胶质细胞的乳酸生成，降低ARF1的乳酸化修饰水平，从而调控健康线粒体由星形胶质细胞向神经元的传递，这一过程可以拮抗缺血所造成的器官损伤。参考文献 1.
